What I do is use a very tiny brush (look for a good 000 brush in shops, check that the brush hair isn't frazzled, should be cheaper than any GW brushes...) to paint White where the eyes should be, then use a blueish-grey or black for the iris. I tend to do this after applying the base skin colour. This takes a lot of practice and a steady hand, so don't be disheartened if you're not happy with your first results! Also, remember to try and keep the eyes to their correct proportions, it's very easy to paint them too large!

A useful piece of advice I was give was to base coat the face, wash it with your preferred wash,and then paint the eyes. Any mishaps can then be covered over when you apply your next layer of flesh paint.

Also, don't do the pupils as dots unless you want all your troops to look startled.

Here's how I do them:
Start off with your basecoat.

Blot in your white. If you can get it perfect, that's great. But if not, that's fine too. We'll fix it later.

Do the same for the other side.

I thought the figure's right eye was a little to low, so I added some more white.
Image
Next, you can take your basecolour and carefully trim around the edges of the white, slowly making it smaller and the shape you want it. It's much easier to 'trim' the white into what you want, rather than trying to do it perfect from the start. This is also why you want to do the eyes before you do any highlighting on the face.

Here's a shot of a different guy, with his eye white's trimmed.

Then you just need to dot in the eyes. Rather than actually going for a dot, I try to do a vertical line through the white. Again, it's okay if you spill into the skin colour at the tops and bottom, you can easily fix that. If you fins that you managed to get a really thin vertical line that now looks like cat eye's, you can bulk it out a bit.

Some good advice here already.

What I do, is paint the eyes before anything else, so straight onto the basecoat generally being black, this way you can spill and try all you want. Just wrap things up again with your basecoat color. Be sure to use dilluted paint though, because you will risk clogging up paint on multiple tries, destroying the detail.

When painting the rest of the face, work around the eyes and be sure to keep a very small black line around the eye, this creates a more realistic look.
